Oh man, both are on my top 10 movie lists...
Wall-E... is so imaginative and creative, with the emotions of the characters being represented by facial expressions and the little noises they make... Ah... Wall-E will always be my favorite robot, with Mo as a close second. Anyways, it's themes about ecological problems are good, and it's cynical view about us humans makes it rather good. I love this movie through and through.
Ratatouille is a masterpiece in my opinion. The characters are all excellent, I loved the ending, especially Anton Ego's critique, which was a verbal punch to the face for critics around the world. Every single thing Remy cooks looks absolutely scrumptious, Colette is the scariest cooking partner you could have... I love this movie.
Overall, I have to give it to Ratatouille, but Wall-E beats everything else easily except Toy Story 2 and 3.
